v2 engine help needed

Hi
We are in need of some help as i have run out of ideas.
The engine is a suzuki TL1000 cc 270 degree V2 with turbo fuel used is 100% ethanol
The engine runs a 16-2 trigger with single pulse cam sensor. Scope traces look to be ok but we have many problems getting syn due to unexpected missing tooth, what values should i use for gap detection to avoid problems
i can get the engine to start and idle in sequential and wasted spark modes
when i check the ignition timing locked to 0 all is ok and lines up correctly, when the engine starts we appear to have an actual ignition angle of around 30 degrees when the ecu shows 10 degrees.
When we run the bike we have very little power and struggle to exceed 7000 rpm we have tried max advance from 45 to 60 degrees 60 is a little better power but no where near what it should be.
we are starting to suspect that the ignition timing is not the same when cranking and running possibly due to the very uneven cranking speed causing false missing tooh detection.
