ECU issue

Hi,
I went away on holiday and disconnected the battery for 3 weeks, before this the EMU was working fine and had been fine on the same car for around 8 months.
I reconnected the battery to drive the car and as soon as I turned on the ignition the rev counter was bouncing all over the place, the fuel pump wasn't priming and the injectors were all clicking rapidly and buzzing.
Turned off the ignition, then turned it back on and the rev counter stopped jumping but the injectors were stick clicking rapidly.
I plugged into the ecu and could not get a connection at all.
Left it a few minutes to think about what was going on and check the battery leads then tried again, this time the ECU connected but the revs were still jumping, cycled the ignition again and the clicking in the injectors had stopped and all seemed fine so tried to crank the engine but it would not fire.
Went through all of the settings and all appeared well so tried to start again but no joy.
I updated to the latest firmware so I could test the the outputs and found that while I could control the injectors fine, the coils were not firing.
I went through all the settings for the coils and found a few settings had strange readings the main thing that had changed is instead of being set to 'coils with built in amplifier' the setting had changed to 'coils without amplifier'
I reloaded my file into the ECU and it was all back to how it should be so took the car for a drive and all seemed okay but every time I tried to accelerate the car was misfiring badly, decided to head back home and investigate but within a few miles started to get a very strong burning smell and lost a cylinder, then the same again and I lost another cylinder.
I have found that 2 of the coil packs have literally melted and burnt out, and the others are all bulging slightly so weren't far from melting as well.
Has anyone else had this happen?
I am now a little concerned about whether the software changing from coils with amplifier, to coils without amplifier either damaged the coils when I was trying to start it, or if the ecu is damaged and that is what is damaging the coils.
Any thoughts?
